Fastforward a little bit and I've got Skyrim with Dragonborn, Dawnguard, Hearthfire and the High-Res Texture Pack running fine on the optimal settings set by NVIDIA GeForce Experienceand fine with SKSE.
The problem however is when I try to run Skyrim - with or without SKSE - through Mod Organizer no mods installed I have some serious frame rate drops. One thing that also seems a little odd is that the underwater blur effects only work when running through Mod Organizer which previously have never worked on my computer, usually I just get a solid black or green mod organizer 2 slow download underwater.
I've tried uninstalling and reinstalling just about everything, double and triple checking eveything is installed properly. I really dont want to have to go back to Nexus Mod Manager as it's so much slower and makes my Skyrim folder all messy, plus I've finally found a fix for the underwater issue. Lowering the graphics settings to minimum doesn't do anything either. Not that I think it's particularly relevant but my laptop specs are as follows: CPU: iHQ 2.

It doesnt affect the quality of your mods, or the game, it just stores the mods differently on your drive, while the game still detects them like normal.
Similarly, it has no affect on things within the game, so it by itself cannot cause the Green water bug, mod organizer 2 slow download, or cause that bug to fix itself.
The only reason that you would have thses sorts of problems is if you have set up your mods differently within MO to how mod organizer 2 slow download have them in NMM. This includes setting up your left pane properly installation order to avoid file and script conflicts, and using LOOT properly on your right pane with any additional adjustments needed.

In MO, each profile has Skyrim. ini and SkyrimPrefs. ini files of their own. This includes the default profile and changes made to original location do not apply here. If you make a new profile for same set of mod organizer 2 slow download, then you can just clone the default profile and it's configuration files to it, so you don't need to repeat the process. Also, another thing I've just noticed is that the NVIDIA Shadowplay icon shows up when I run Skyrim through SKSE or Steam, but doesn't when I run it through Mod Organizer. Is there anyway to fix this? Solved it myself, turns out Mod Organizer was running through my integrated graphics card instead of my GTXM.
Forcing Mod Organizer to run through my GPU in NVIDIA control panel fixed it but means I still won't be able to see underwater, mod organizer 2 slow download. Install any of popular water mods W.
R, Pure Waters etc. to fix this problem. If you prefer the ingame water, then you could use this mod to fix your problem.
